Children of Time by Adrian Tchaikovsky

Brief synopsis (no spoilers): Here's as far as I got: Earthlings decided to explore space, terraform other planets, and then settle them. But then Armageddon happened, and the planet colonists were marooned. So, thousands of years passed.
